I'm using Pentaho BI-server and adding MySQL as datasource.
The connection is OK and established. When I try to create a new data source with "Create New → Data Source", select the created MySQL_Connection, see the tables in my DB, select one of those tables, and click "Finish", Pentaho redirects me to a screen saying: "Just a few moments please...
Creating/Updating data source..."
Total of 56k lines using Digital Ocean Linux 18.04 4gb
And it get's stuck, it's there for almost 3 hours....something's wrong

Can you share the versions of BI and MySQL you are running. Is the MySQL instance local or remote?
Perhaps that will prompt some additional thoughts from others on the forums.
I solve this problem using bi server version 7.1.. i was trying in the last version.
